After President Bush is seen making the announcement on TV, a blonde woman in a green/blue shirt is seen stood up, clapping. In the very next shot, the same woman is seen sat down, talking excitedly to people at her table.
When Chief Miller and his MET team are about to raid the first site for WMDs they are seen wearing a DCU uniform (BDU styled uniform featuring 3-color desert camouflage pattern AKA 'coffee-stains pattern') just before they enter the building. Once inside the building, Miller and his team are all wearing Woodland Camouflage BDU uniform. When they come outside, they're again seen wearing DCU uniform. (This is not a continuity error. The team puts on MOPP/JLIST chemical warfare suits to sweep the building. At the time, these suits were generally only commonly available in woodland camouflage.)
When the white jeep with Poundstone arrives at the airport, the windshield is seen being dirty. But after the car stops and he gets out, the windshield is clear.
When Chief Miller catches up to Freddy after he runs away with the notebook, we can see his right knee guard has slipped down to his ankle but after a short cut away to Freddy it is back up to his knee again.
The one-star general sitting next to Clark Poundstone in the meeting near the beginning of the film, is wearing a Combat Infantryman's Badge upside down at the beginning of the meeting. A few moments later, the badge is being worn properly.

Factual errors

When Miller's team arrives at the bus station, Perry is wearing a baseball cap with an American flag on it. The flag is reversed (with the stars on the right side) like the flag patch worn on the right shoulder; hats should have the flag pointing the usual way (with the stars on the left side).
The character of Jonathan Vaught is referred to as "Captain Vaught" in dialogue, and his uniform bears Captain's insignia, but the credits list him as "Colonel Jonathan Vaught".
When the Google results screen appears after Miller's search for information on Lawrie Dayne's WMD articles, all of the URLs are for www.twsj.com, except for one which is www.twsj.coml. This (coml) is not a valid top level domain, so the URL is not plausible in reality.

Incorrectly regarded as goofs

When Miller goes to the prison to offer the bribe, the guard calls him, "Sir." He is a Naval Chief (E-7 to 9). No self-respecting soldier or Marine would call a non-com "Sir".

In fact Miller is an Army Chief Warrant Officer (CW2-5), not a Navy Chief. Army Chief Warrant Officers are referred to as Ma'am or Sir.
When Miller sees that his prison contact is in medical duress, he calls for a Medic (US Army). I doubt that a Navy Chief would know to do that. He should have called for a Corpsman. it is possible that he was able to maintain such cool logic to know the difference, but not likely.

Miller is in fact an Army Chief Warrant Officer, not a Navy chief and as such would use the term medic not corpsman.
During the movie, they refer to Daman's character as "Chief", when he is a Chief Warrant Officer (CW2) in the U.S. Army. In the Marines, Coast Guard and Navy, it is very disrespectful to call anyone by anything but their proper rank / rate, or as an accepted abbreviation (in this case, 'CWO'). In the Army, addressing a Chief Warrant Officer (CW2 through CW5) as "Chief" is a correct title of address (along with "Mr.," "Mrs.," "Miss.," and "Ms.") as specified in Army Command Policy. Prior to the Army codifying "Chief" as a correct title of address, it was still a social norm in the Army to address Chief Warrant Officers as "Chief."

Miscellaneous

At approximately 55 minutes 32 seconds, a 48 state American flag is seen in the background.

Anachronisms

After Miller exits the briefing with the General, sand-colored CH-47 Chinooks can be seen hovering in the background. CH-47s did not wear sand paint schemes in 2003.
Miller wears Casio G-Shock watch model number AWG-591MS-1A wristwatch (Which was later authenticated by Universal and won as a prize in a competition). This watch was first released in 2007 and clearly could not have existed in 2003-2004.
A Stryker ICV vehicle is quickly seen driving by in the background during the airport scene. This scene takes place in the movie well before the clip of George W. Bush's "Mission Accomplished" speech; which was on May 1st 2003. The Stryker, however, wasn't fielded until October/November 2003. This is at least 5 months after the Bush speech and well after the time period in which the airport scene took place.

Errors in geography

Like most films situated in the Middle-East this movie was filmed in Morocco. The streets are filled with French cars that you would not find in Iraq and scenes of men in crowds wearing the Moroccan common dress.

Boom mic visible

When Chief Miller meets Martin Brown at the poolside, the boom can be seen reflected in Miller's sunglasses.

Character error

At around 57:00 the soldier performs a very lazy frisk/pat down on Freddy. After divesting his cigarettes from his pocket, Freddy is immediately allowed to proceed. The soldier should have rechecked the pocket to confirm that it was clear.
