- 20 years after defeating the aliens who invaded the Earth, the world is almost a Utopia wherein technology taken from the aliens have made the planet a paradise. They built a base on the moon. And just as the anniversary is approaching, strange things are happening. President Whitmore who led the attack on the aliens 20 years ago is acting strangely and is drawing some strange symbols. David Levinson the man who figured out how to defeat the aliens travels to Africa to inspect one of the alien ships that crashed. The leader who is on possession of the craft, takes Levinson and they discover they sent a distress signal before it went down and apparently it was drilling through the Earth's core. The leader is also drawing the same things that Whitmore is. At Area 51, Dr. Okun who fell into a coma 20 years after being attacked telepathically by an alien wakes up and starts drawing the same thing Whitmore is. Whitmore tries to warn everyone that the aliens are returning. And sure enough a space craft appears just near the moon. The ship is different from the aliens'. The President is being advised to shoot it down but Levinson doesn't think they should. The President gives the order and shoots it down. Levinson wants to go to the moon but the President wants him to attend the anniversary celebration. Levinson asks Whitmore's daughter to ask her boyfriend who is among the ones at the moon base to pick him up. They go to the moon and he inspects the craft and finds something. He takes it and brings it to Area 51. At the same time an alien ship like the one who attacked the planet 20 years ago shows up and attacks the planet. Levinson arrives at Area 51 and gives the thing to Okun. Whitmore arrives and along with Okun and the African, they compare notes and they deduce why the aliens came to Earth 20 years ago. - Twenty years after a devastating alien invasion, the United Nations has set up the Earth Space Defense (ESD), a global defense and research program to reverse-engineer alien technology and serve as Earth's early warning system against extraterrestrial threats. The main defense force utilizes equipment salvaged from the remains of the alien forces and operates military bases built on the Moon, Mars, and Rhea. The Area 51 base in Nevada has become the ESD Headquarters.
On July 2, 2016, the world is preparing to celebrate the twentieth anniversary of their survival after the invasion. In the provincial African state Republique Nationale D'Umbutu, ESD Director David Levinson (Jeff Goldblum) meets with Dr. Catherine Marceaux (Charlotte Gainsbourg) (a fellow researcher at area 51, specializing in telepathy) and warlord Dikembe Umbutu (Deobia Oparei), who leads him to an intact alien destroyer. While examining, they realize that the destroyer was drilling a hole in the Earth, and it stopped when the mother ship was destroyed in the first movie. Now the lights of the destroyer automatically activated about 2 days ago. Aboard the ship, they discover that the alien occupants sent a distress call to their home planet before being defeated. Furthermore, Umbutu and former U.S. President Thomas Whitmore (Bill Pullman) (who was in charge of the white house at the time of the first invasion) are among those who are telepathically linked with the aliens ever since their personal encounters with them. At Area 51, Dr. Brakish Okun (Brent Spiner) awakens after a twenty-year coma.
Jake Morrisson (Liam Hemsworth) is a space tug operator, currently stationed on the moon. His fiance is Patricia Whitmore (Maika Monroe) (the former first daughter, currently a speechwriter at the white house). Jake used to be best friends with Captain Dylan Dubrow-Hiller (Jessie T. Usher))(Son of now-deceased war hero Steven Hiller (Will Smith's character in the previous film). Jake had almost killed Dylan in the recent past (when they were both test pilots for the Earth's defense forces) and hence they are no longer friends. Dylan is now a fighter pilot and also stationed on the moon, as part of Earth's forward defense forces.
On July 3, a spherical ship with technology different from the aliens emerges from a wormhole near the ESD's Moon defense headquarters. Levinson believes that it belongs to another extraterrestrial race that might be benevolent and urges the world's Security Council not to attack, but they vote to shoot it down regardless. Back home, Thomas Whitmore also tells Patricia that ESD has shot down a craft, which is not the enemy.
Meanwhile on earth, Dr. Brakish Okun, the unkempt and highly excitable scientist formerly in charge of research at Area 51 and thus David Levinson's predecessor. He awakens 20 years after being rendered comatose by a Harvester's psychic attack and then works with ESD.
On July 4, against ESD's orders, pilots Jake Morrison and Charlie Miller (Travis Tope) (Jake's best friend on the moon base) pick up Levinson (now the chief of research at area 51), Marceaux, Umbutu, and Levinson's accountant Floyd Rosenberg (Nicolas Wright) on a space tug and they head for the wreckage, where they recover a spherical container. Levinson decides to take the container back to his Area 51 research lab.
An alien mothership 3,000 miles (4,830 km) in diameter suddenly emerges and destroys Earth's planetary defenses (including the moon base, which forces Dylan and the other fighter pilots to disengage and escape) before approaching the planet. The space tug is caught in the mothership's gravitational pull, which lifts objects from across Asia. The debris falls all over Europe, where the tug manages to escape before heading on to Area 51. The mothership lands over the north of the Atlantic Ocean, destroying cities on the Eastern Seaboard, and begins drilling a hole through the bottom of it to harvest the heat of the core for fuel, which will destroy Earth's magnetic field in the process.
Whitmore interrogates one of the aliens held in captivity at Area 51 from the war. The ESD learns that the aliens exist in Eusociality and that one of their colossal Queens is commanding the invasion, sitting inside the mother ship & detectable by its heat signature. Levinson concludes that, if they kill the supervising Queen, her forces will cease drilling and retreat. An ESD aerial fleet, led by Captain Dylan Dubrow-Hiller stages a counterattack on the Queen's chamber, but they are caught in a trap within the mothership, which wipes out nearly the entire unit.
In Area 51, Okun opens the container and releases a giant white sphere of virtual intelligence; indeed benevolent, it reveals that its mission is to evacuate survivors from worlds targeted by the aliens, whom it calls "Harvesters," and that it has gathered a viable resistance force against the Harvesters. As soon as the Sphere was activated, the queen in the mothership got a signal about its activation and starts preparing to attack it. In the mothership, Dylan, Jake, and other survivors manage to escape by hijacking enemy attack crafts and pursue the Queen's personal ship, which is heading to Area 51 with its fleet.
Knowing the Queen has become aware of the sphere's presence; the ESD forces hide it in an isolation chamber and use a decoy to lure the Queen's ship to a trap filled with fusion weapons. Against his daughter Patricia's wishes, Whitmore volunteers to pilot the space tug on the suicide mission, leading the warship to the trap and detonates the bombs, sacrificing himself, and destroying the ship. However, the Queen survives by using an energy shield on her bio-mechanical suit. Patricia personally flies a hybrid fighter that neutralizes the Queen's shield, allowing Dylan's arriving party to kill the Queen before she can take the sphere. With the Queen dead, the mothership stops drilling and retreats to space. Okun reveals that the sphere has asked humanity to lead its resistance and offered them new technology in preparation for a counterattack to the Harvester's home planet.
