It seems that Will did manage to save his advanced technology nanobots. The nanobot-enriched rainwater droplet was hanging under his copper-net 'sanctuary' -a Faraday cage- so it presumably escaped corruption from the virus.
He used nanobots he infected with the virus. He recovered them from the contractor guy that was trapped after the raid that also helped Evelyn escape.
