At approximately 0:18 Tom Cruise holds out his gloved hand to catch mercury, the glove he is wearing completely covers his hand and fingers. At approximately 0:21 Tom Cruise bends down to pick up a round metal object from the mummy, the gloves he is wearing has the finger tips cut off leaving his finger tips exposed.
After finding the cave Nick is about to pick up a medallion and the flashlight he is holding changes hands when Jenny tells him not to pick up the medallion.
When in the cave the Tom Cruise character sees a gold ring and is about to pick it up with his right hand while holding a flashlight in his left hand the Jenny character calls to him to stop and the flashlight moves changes hands a number of times during this scene.

Factual errors

The god Set is referred to as the god of death, but in Egyptian mythology Set was the god of chaos and violence while Anubis, who was later replaced by Osiris was the god of death.
Just after the bird strike, when the plane is going down, the co-pilot says to the captain "We've lost thrust on both engines." The C-130 has four engines.
At one point a convoy is shown going down a London street, they're driving on the right, not the left.
None of the art/props have any actual Ancient Egyptian styling or features to them. The Mummy's sarcophagus is not Ancient Egyptian at all. None of the design is consistent with Ancient Egyptian iconography or archaeological reality.
Aircraft windscreens are constructed of high impact plastic, not glass. When the ravens slam into the screen, it shouldn't have cracked, so much as given way and entered the flight deck.

Incorrectly regarded as goofs

The movie states that Ahmanet was mummified alive. The mummification process involves removal of the internal organs & the brain. The body is then covered in natron and after a period it is removed, stuffed with a naturally occurring salt called natron, and then wrapped in linen strips. The person would definitely be dead at this point. The movie clearly showed Ahmanet struggling to get free of the wrappings as she was being enclosed in the sarcophagus. So she was not mummified alive but entombed / buried alive.

However, the movie states that Ahmanet was mummified 5000 years ago (circa 3000 B.C.). While it is not known precisely when the Egyptians first began to develop "true mummification" which included evisceration it is usually considered to have begun around 2600 BC, roughly 400 years after the mummification of Ahmanet.

Revealing mistakes

When Jenny and Norton escaping Ahmanet and are running down the aisle and all the glass in smashing. Norton raises his arm for protection, in the next shot the camera switches to another angle, but plays the same sequence of Norton raising his arm.

Miscellaneous

In the air emergency scene, the pilot radios "pan-pan-pan" similar to how one ought to radio mayday x 3 however the correct form is: pan-pan x 3.

Anachronisms

In an early shot taking place during the time of Anhumet, the Great Pyramid is shown in the background as it appears today, with the casing stones missing. The casing stones were still in place until the earthquake of 1303 AD.
While metal rings were used as chains as early as 250 BC, steel chains were not invented until the early 16th century. The chains used to hold the sarcophagus inside the tomb were clearly made of steel and were of modern construction.
In the tomb, pulleys are shown lifting the sarcophagus out of the mercury. In reality the ancient Egyptians did not have pulleys and relied on hard work to lift things, despite friction.

Audio/visual unsynchronised

Vehicle tyres do not screech on dirt roads, as we hear during the ambulance getaway.
When Jenny is on the plane and says the sarcophagus was safely hidden for 5000 years, the age is dubbed.

Errors in geography

The Second Crusade (1147, and not 1127 as incorrectly posited in the movie) never went anywhere close to Egypt. While its ultimate destination was Edessa, that city's modern location is in Turkey, not Irak.

Plot holes

Clearly, Ahmunet is able to sense the presence of the dagger AND stone. But when she tried to stab Nick for the first time in the church, she was surprised that the stone was missing from the dagger.

Character error

Just after the plane crash, in the bar, the barman is seen putting a full pint glass on the bar with his fingers around the rim. No barman would do that as it's unhygienic.
When the pilot of the C-130 declares an emergency, he says: "pan-pan-pan". The correct declaration is: "pan-pan, pan-pan, pan-pan".
Vail's left eye turns white when his laying down and later it is his right eye.
