Jeremiah Cloutier's burns were not nearly healed enough for him to be transferred out of the burn unit. The flesh is still bright red and the incisions on his skin grafts have barely begun to heal, making him at high risk for infection. A patient isn't released from the burn unit until all of their open wounds have healed as burn units are specifically equipped, and the staff specially trained, to reduce the chance of infection. A prison hospital is about the least sanitary medical environment possible.
Martin Montgomery was convicted of two counts of assault in the first degree and sentenced to eight years, with the possibility of parole in five years. However in New York (where Oz is located) assault in the first degree is a class B felony, it carries a minimum sentence of five years and a potential maximum of 25 years. Someone convicted of two counts would be looking at a minimum of 10 years in prison, with a maximum of at least 15 years. They might get out on parole in five years, if the judge allows the sentences to be served concurrently, but even then the maximum sentence would be a lot more than eight years.

The medical board accusing Dr. Nathan of malpractice for her role in overseeing the inmates participating in the clinical drug trial makes no sense. The board was saying that due to an inmates death the drug was too dangerous and the trial being run on inmates was unethical. However in order for a pharmaceutical company to being a clinical trial they must first submit an Investigational New Drug (IND) application with the FDA, so the company testing this drug would had to have approval on their IND to begin a trial. Plus the inmates were made fully aware of the potential risks of the drug, Dr. Nathan followed all of the legal and ethical protocols for a clinical trial. Unfortunately patients in clinical trials sometimes die from an unexpected side effect, its rare but it happens, and it doesn't automatically mean there was wrongdoing as is being done here.
It makes no sense that the warden can't figure out who killed Keenan at the gym since prisons have multiple security cameras in their gyms. The whole thing would have been captured on video.
