Amanda WAller mentions the seven Justice Lords, but The Flash's death made it so there were always only six, but this would be an easy mistake to make if her analysis of it occurred after the six were captured and not spoken of often.
Wildcat is seen first walking down the hangar in the distance, with Hourman behind and off to his right with Obsidian behind him to their left, but when Batman shows up, Hourman is to the left and Obsidian to the right, at the same point.
When Doomsday first charges, he runs across the lava Superman is level with, tut Superman's flying through it revealed the bottom to be a good ways below the lava's surface, so Doomsday could not have walked on it and should have been submersed.
When Doomsday escapes, he is struck on his left side and looks that way, but his attackers and seen, and a moment later dealt with by him, straight ahead.

Plot holes

Batman takes the Javelin because Captain Atom was too far from the site. They could have easily transported Captain Atom to the Watchtower, then to intercept the missile in less time than it took Batman to fly there.
