When Tony and Mcgee explore the woods, and come upon an area to dig, it is obviously not the first take as Mcgee's knees are already soiled from kneeling in the dirt.
The body is face down, but when Ducky shows the team the wounds, we see the victim's stomach - the belly button is visible and the body position wasn't changed. At the morgue, the body is face up and we see that the wounds are on the stomach.

Factual errors

Where Abby shows Gibbs the laptop computer of the victim, the fictional home page on the screen says "Welcome to the State of Virginia". However, the official name of the state in question is not the "state" of Virginia but rather the Commonwealth of Virginia.
The agents say there is $50,000 in the small buried box. The box has $100 and $20 bills in it and is nowhere near full. $50,000 in just $100 bills would be 500 bills. There were not enough bills in the box to total this amount.
Tony says Bogey plays the priest in Angels With Dirty Faces. The boyhood friend of Cagney who played the priest was Pat O'Brien.
Abby cracks the password on the cellphone and it shows 5 digits. The method she used was highly unlikely since the touchscreen is used for other functions than a keypad. The 5 digits would have allowed for 99,999 combinations. Since the phone was set to delete data after a limited number of attempts, it likely would have done so before she could enter the correct 5-digit sequence. Another consideration is if it was actually a 6 or more digit password using two of the same numbers.
The poor marine keeled over at a party at night with tons of witnesses yet the next day is still laying face down with no one having turned him over to offer first aid or check his condition. I don't know why so often on NCIS people are dying and no one calls for help or offers first aid and the bodies show no sign of first responder assistance.

Revealing mistakes

When McGee 'unlocks' the buried lockbox, he places the lockpicks on the lock but doesn't do anything with them. The lock is is still visibly in the 'locked' position when the box is opened.

Miscellaneous

The murder happened in the evening, but NCIS wasn't called in until the next morning. For other cases, they have been on-call 24/7.

Crew or equipment visible

There is a yellow handled shovel that can be seen used by the crew to bury the box of money that McGee and DiNozo dig up.

Character error

When the team are looking at the family's bank records, their account is marked several times as deliquent. The correct spelling is delinquent.
