Roy has to remove the lid to the tunnel exit, but Gator didn't replace it.

According to one of the FBI agents at the scene, Gator gave him up. Which means that he gave them the location of the tunnel exit. Had they left the lid off, Roy would have been faced with two possibilities: someone who knew about the tunnel (possibly Gator) left the lid off, or someone else found the exit and may be lying in wait. That would make him suspicious and leery of using the exit, resulting in another tunnel chase and who knows what weapons he may have down there. Since the FBI replaced the lid, Roy would be less likely to think twice about it and feel he was safe, particularly since he was injured.

The producers misspelled the name of the location for federal penitentiary. It is in Thomson, Illinois not in Thompson, Illinois.

It makes no sense for Deputy Farr to go after Tillman alone and it makes even less sense for him to get overwhelmed in the stand-off when he has a gun aimed at Tillman who has just a knife. A state trooper, he was thoroughly trained for these situations and must have been confronting suspected/armed criminals with some regularity. Yet he lets himself be intimidated like a complete rookie.
