The story begins in 2015 with the player's character escaping from an extermination camp with the help of the resistance. After completing several missions for the resistance, the resistance HQ is infiltrated and attacked by T-800s.

Set in the doomed future of the original movie. Following a report about suspicious Skynet (the bots) activity John Connor orders you to go to an old missile base. Inside you learn of an old nuclear missile known as "Hades" essentially the most powerful nuclear weapon ever made. Skynet plans to launch the missile against the surviving resistance. Sent to 1984, this time it is the monstrous "Meta-Node;" a machine explicitly designed for infiltration and construction. Four years after landing, this Meta-Node has managed to completely capture Cyberdyne's Cheyenne Mountain complex and uses the armored bunker to start building a fledgling SkyNet, and legions of Terminator robots to protect it.

In Terminator 2029, the player is a member of John Connor's Special Operations Group tasked with destroying Skynet. The game is a first-person shooter, although restricted to the 4 compass directions (i.e. turning, using the arrow keys, spins the player around 90 degrees). The character is wearing the Advanced Combat Armor with configurable slots for easily switchable weapons. This comes in handy, as new weapons and attachments are acquired throughout the game. The cross-hairs are moved using the mouse, with the left button being the trigger.

Based on the movie, you play as the Terminator that is programmed by Skynet to destroy mankind before John Connor can reprogram a Terminator to send back in time to protect his younger self.
