Taking place a few days after the events of Final Advent, Jay encounters a new threat. This time an alien species called the Clarion, an entity that possesses human souls in their plan to rule the Earth and its resources. Jay, holding the only Earth weapon capable of identifying and fighting the silent menace is called upon to be the protector of the human race as the Masked Hero.

The Clarion army begins it's reformation, installing agents in human college students. Meanwhile, Jay and Jan's friendship beings to develop as Jay's relationship with Sunny starts to teeter.

After the fight with Sharon, Jay approaches the Geist to find answers about the mysterious Clarion. Meanwhile, Bolo McTiger Thunder attempts to get his Hero Armor Activator back from Jay.

After accepting his role as defender against the Clarion, Jay and Jan begin dating and Jay gets an upgrade to his armor from Rocco of Mega64. Meanwhile, the Clarion threat has infiltrated further into school and Jay has to face one of his own teachers.

Jan further investigates her favorite subject, the Masked Hero, by interviewing students who have encountered him as part of her documentary project for her film class midterm. Meanwhile, Jay tries to tell Sunny about his new relationship with Jan. And as the number of Clarions grow, Jay gets some unexpected help from a second Masked Hero. Little does he know that she is someone very close to him.

Jay takes a vacation in Japan and while visiting his friend, he encounters a strange Clarion and an unlikely ally.

While Jay secretly moonlights as the Masked Hero, his relationship with Jan and his life at school are put to the test. Can he have a social life while protecting earth on a daily basis?

Jay's secret becomes a problem with his relationship with Jan. Meanwhile, Greg stirs things up at school, prompting Jay to try and resolve the threat.

The Clarion Greg goes after Jan and Sunny and Jay has to find a way to rescue them and defeat him.

After Jan's erasure from existence, Jay goes into a depression, leaving Battle Hero 2 to fight the Clarions herself. While Jay questions his continuation to fight, Sunny tries to find out why he is acting so strange.

Fernando comes back to San Diego and visits Jay, who is close to recovering from his tragic loss. Meanwhile, questions come into play about Masked Hero #2 and her secret identity.

The Clarion's second in command reveals herself and Jay's sixth sense starts to give him pain as the silent alien army grows stronger.

Teri is a normal girl with a rare illness. Despite her diminishing health, she finds strength by attempting to live a normal life. Her willpower attracts the Clarions as she is targeted for assimilation. Meanwhile, the second in command continues to infect more and more people, preparing for the upcoming invasion.

Fiona unleashes the Clarion summoner and manages to turn half the school into destructive shells while she searches for a candidate to host the powerful Overlord. Battle Hero 1 and 2 try their best to save the school and stop Fiona.

The Clarion Queen emerges and summons her army for the final battle.
