In Yankee White (2003) Special Agent Gibbs and FBI Agent Fornell are meeting for the first time. But later it is revealed that they knew each other before because Fornell married Gibbs's second ex-wife after Gibbs warned him not to, indicating that they knew each other before they met on Air Force One.
In this episode, FBI Agent Fornell is addressed as "Tom" by Secret Service Agent Baer, while in the rest of the episodes, he's addressed as "Tobias".
At just after 17 minutes, Gibbs sits in a chair wearing gloves. When the camera pans from the outside of the aircraft he leans on his hand, and the gloves are gone.

Factual errors

Secret Service agent Caitlin Todd is portrayed as being unfamiliar with working a crime scene. However, only Secret Service agents with several years of experience in the field as law enforcement officers are employed in protective details, especially (as Agent Todd is) the most important and prestigious one, of the President. While she might be a little rusty, depending upon how long she had worked in protective details, in real life an agent in her position would know what to do without lessons from Gibbs or DiNozzo.
When Air Force One lands in Wichita, it always lands at McConnell AFB, not Mid-Continent Airport. Even though McConnell is located in Wichita.
Snake venom can not be absorbed through the skin. Drinking snake venom isn't wise, but it won't kill you. Snake venom has to be injected into the blood.
In the climax, the Al Qaeda sleeper goes into the armory to grab an MP5K to murder the president. This would've been completely impossible as the armory is guarded at all times by Secret Service agents.
The door to the plane is in front of the wing. But when Fornell got to the top of the stairs and was just about to board the plane, the door was shut and the plane started moving with the stairs staying in place. They would have to move the stairs away from the plane before the plane started moving, otherwise the stairs would have been knocked over.

Revealing mistakes

Maj. Timothy Kerry who is played by Dane Northcutt is actually wearing Lieutenant Colonel Oak Leaves not the Gold Oak Leaves which would be the correct insignia to go with his title. This can be seen clearly when Kate is driving away after meeting with him at the bar where they break up.
When in the morgue, at one moment the dead Commander's eyes were closed and in another shot his eyes are open.
When Kate vomits into the evidence bag, you can see that it is clearly water. It's possible to throw up only water, if the person's stomach doesn't have any food in it.

Errors in geography

In the pilot they land the former Air Force One in Wichita, KS. We see a shot of the coroner's van with Wichita County Coroner emblazoned on the side. But Wichita County is in far west Kansas, about 3-4 hours drive away from the city. Wichita, Kansas is, in fact, located in Sedgwick County in south central Kansas.

Character error

When on Air Force One, Gibbs mentions a book by Tom Clancy in which a terrorist hijacks a commercial airliner. The book is 'Debt of Honor' and it is not a terrorist, but a rogue Japanese airline pilot who lost a son and brother in a mini-war with Japan.
Ducky tells Kate that she doesn't have a temperature. Being a medical examiner, Ducky would have been required to go to medical school, and he would know that even dead bodies have a temperature. What he should have said was she didn't have a fever. Saying someone doesn't have a temperature is just a figure of speech for saying they don't have a fever.
When Ducky and Tony are taking pictures of each other Ducky asks Gibbs why the President didn't get sick from eating the ribs. Ducky is the doctor he should know the answer.
