    pdfsandwich generates "sandwich" OCR pdf files, i.e. pdf files which contain only images (but no editable text) will be processed by optical character recognition (OCR) and the text will be added to each page invisibly "behind" the images. pdfsandwich is a command line tool which is supposed to be useful to OCR scanned books or journals. It is able to recognize the page layout even for multicolumn text. Essentially, pdfsandwich is a wrapper script which calls the following binaries: convert, unpaper, tesseract, gs, and hocr2pdf (if tesseract < 3.03). It is known to run on Unix systems and has been tested on Linux and MacOS X. It supports parallel processing on multiprocessor systems. It is a command line tool and you can automate the generation of reports by using scripts and cron.     MS-Helios: A Circos wrapper to visualize multi-omic datasets

    Advances in high-resolution mass spectrometry facilitate the identification of hundreds of metabolites, thousands of proteins and their post-translational modifications. This remarkable progress poses a challenge to data analysis and visualization, requiring methods to reduce dimensionality and represent the data in a compact way. To provide a more holistic view, we recently introduced circular proteome maps (CPMs). However, the CPM construction requires prior data transformation and extensive knowledge of the Perl-based tool, Circos. We present MS-Helios, an easy to use command line tool with multiple built-in data processing functions, allowing non-expert users to construct CPMs or in general terms circular plots with a non-genomic basis. MS-Helios automatically generates data and configuration files to create high quality and publishable circular plots with Circos.

    ADOMA stands for: Alternative Display Of Multiple Alignment. ADOMA can create four different displays of a multiple sequence alignment: a ClustalW alignment in HTML format, a simplified ClustalW alignment in HTML and/or txt format and a colored ClustalW alignment in HTML format. For examples of these outputfiles check the screenshots. ADOMA uses ClustalW to create the multiple alignment from DNA or protein sequences and displays them slightly different than the normal output of ClustalW.
