    NicheNet: predict active ligand-target links between interacting cells

    nichenetr: the R implementation of the NicheNet method. The goal of NicheNet is to study intercellular communication from a computational perspective. NicheNet uses human or mouse gene expression data of interacting cells as input and combines this with a prior model that integrates existing knowledge on ligand-to-target signaling paths. This allows to predict ligand-receptor interactions that might drive gene expression changes in cells of interest. This model of prior information on potential ligand-target links can then be used to infer active ligand-target links between interacting cells. NicheNet prioritizes ligands according to their activity (i.e., how well they predict observed changes in gene expression in the receiver cell) and looks for affected targets with high potential to be regulated by these prioritized ligands.

Firstly, it defines an interface for an AbstractBlockArray block arrays that can be shared among types representing different types of block arrays. The advantage to this is that it provides a consistent API for block arrays. Secondly, it also implements two different types of block arrays that follow the AbstractBlockArray interface. The type BlockArray stores each block contiguously while the type PseudoBlockArray stores the full matrix contiguously. This means that BlockArray supports fast noncopying extraction and insertion of blocks while PseudoBlockArray supports fast access to the full matrix to use in for example a linear solver.

Users with a build of Julia based on Intel's Math Kernel Library (MKL) can use MKL for FFTs by setting a preference in their top-level project by either using the FFTW.set_provider!() method, or by directly setting the preference using Preferences.jl. Note that this choice will be recorded for the current project, and other projects that wish to use MKL for FFTs should also set that same preference. Note further that MKL provides only a subset of the functionality provided by FFTW.

    This project contains a set of libraries implementing a Java 1.0 - Java 17 Parser with advanced analysis functionalities. The project binaries are available in Maven Central. Since Version 3.5.10, the JavaParser project includes the JavaSymbolSolver. While JavaParser generates an Abstract Syntax Tree, JavaSymbolSolver analyzes that AST and is able to find the relation between an element and its declaration (e.g. for a variable name it could be a parameter of a method, providing information about its type, position in the AST, etc). When choosing open source technologies it is important to know your choice will be rewarded by continuous support. The JavaParser community is vibrant and active, with a weekly release cadence that supports language features up to Java 12.
