As pointed out by Marcel, the flats that have swing operating mode (Magic Carpet, Swinging/Pirate Ship, Swinging Inverter Ship) do not stop moving when they get a safety cut-out. That makes sense because it would look very unnatural for one of those rides to be stuck in a way that defies gravity. However, this does not apply to the Enteprise since it's a rotation-type flat, which leads to unnatural situations where the gondolas are sideways (from the centrifugal force) and the ride suddenly stops with them like that. Creating a special exception for the Enterprise in the UpdateRotating function in Vehicle.cpp so they behave like the swing-types wouldn't be too hard but it's something to be discussed first.
