normalization based on total mapping does not consider filtered reads #309
Description
When --normalizeTo1x or -normalizeUsingRPKM are used the scaling factor is based on the total number of reads. However, if some filterings are used like mapping quality or strand, then the scaling factor is no longer accurate.
