I have encountered a bug in the flatpak version of ChessMD. "Select Engine" doesn't open a file browser to select the chess engine. I have tried to use ChessMD using app Image and it work well. It is using the app image that I even discovered that the button opens a file explorer.
Note the "Load PNG" In openings tab does open the file browser in the flatpak version.
