Would you like to submit a PR fixing the issue?
I've never done so but I can give it a try later on.
The fix suggested shouldn't work well for several reasons : the scrollbar width isn't exactly the same all the time, and mainly it doesn't show if the content of the main is short (in which case you'll get a border)
I may be wrong but I played with the scroll header and I couldn't get it not to overlay.

I was looking at the Demo at, http://www.polymer-project.org/components/paper-elements/demo.html#core-scroll-header-panel. The hero flows over the scroll bar.

The effect is that you can't grab the scroll control to slide down, you must click on the scroll bar somewhere and jump the scroll control to somewhere under the hero so that the scroll control is visible.
Applying #headerContainer { calc(100% - 17px); } seems to fix the issue.
