Picl is a program that can detect structural variants based on paired-teg NGS data.

1.   Requirements

1.1. c++ compiler that supports c++11. For gcc version 4.7+ is needed.

1.2. Compiled bamtools 2.* (1.* does not work)
How to do this see:
https://github.com/pezmaster31/bamtools/wiki/Building-and-installing
1.3. Make bamtools libraries system wide available, by example copying them to /usr/lib64/
1.4. Run 'sudo ldconfig' to reload the libraries cache
1.5. Save the include directory from bamtools, those are needed to compile Picl

2.   Compiling
2.1. Make includes from bamtools available to the compiler
- Run 'echo $CPATH'
- If $CPATH already contains the directory from 1.5. skip the rest of 2.1.
- If this is empty run 'export CPATH=<Directory from 1.5.>'
- Else run 'export CPATH=$CPATH:<Directory from 1.5.>'
2.2. Compiling Picl
- Run 'make'

3. Recommended workflow / Quick start

3.1. Basic config file:
Workspace = <empty directory>
LibaryName = <library name>
PairedBam = <BAM file>
NameType = Solid4
LibType = <MP | PE | MP-inv | PE-inv>
#    MP = Solid matepair
#    PE = Paired-end Solid and Illumnia
#    MP-inv = Illumnia matepair

3.2. Clustering
With the following de SV clustering does start:
"picl clustering -config <config file>"

3.3. Filtering
The main output file will be placed in the workspace directory as a .bpc file. This is a binary file and contains the raw results of the clustering. When using the filter most of the noise will be removed when using the following command:
"picl filter -c 4 -minconcordant 0.25 -maxnoise 0.25 <BPC file>"
