I failed to update these references to the old branch name, which was causing the builds to fail.

Also I would suggest turning off builds without a .travs.yml present in https://travis-ci.org/wch/r-source/settings

The build in the PR failed, but this will work fine when it is merged. PR make a detached head on travis for PR which is why it failed.
