Yuki Dan is the male protagonist of Digimon Story: Time Stranger. If Yuki Kanan is chosen as the protagonist instead, he becomes her operator.

Digimon Story: Time Stranger[edit]
The protagonist is supposedly an agent of Adamas, an organization responsible for investigating space-time anomalies. Their adoptive father, Dr. Yuki, vanished following an accident in his laboratory.
In actuality, he is an agent of Homeostasis created using a shadow clone of Aegiochusmon: Dark that Inori's Aegiomon left during one of his timeline rampages trying to save her. His appearance is modeled after the main protagonist of Agent Alpha, an anime that Inori's younger brother, Misono Yuta, loved to watch, representing Aegiomon's desire to replace Yuta as a younger brother figure for Inori (and potentially undo his death if possible according to Aegiomon's own words). His background story is based on the character from the anime, Adamas and Dr. Yuki did not exist and the operator is actually his inner thoughts made manifest. Yggdrasil states that he is not a Digimon despite being technically made out from one in an optional, missable conversation.
He first appeared watching an anime trailer of Agent Alpha, and under Adamas' orders, he investigated the ruins of the Tokyo Metropolitan Government Building, where he encountered the Shinjuku Inferno and was thrown 8 years back in time. Throughout the game, he works with Misono Inori and Aegiomon to protect both the Real World and the Digital World: Iliad against the Titans and prevent the Shinjuku Inferno.
During the main mission "Where did the Ribbon Go?", the Agent was separated from Inori and Aegiomon when they were fleeing from Public Security and trying to track down the Giant Slayer after Misono Kosuke ignored Inori's please and proceeded to activate it anyways. The machine was instantly hijacked by Chronomon as usual to attack Inori, only for Aegiomon as Jupitermon: Wrath Mode to intervene and destroy it out of rage and reset the timeline. Inori was trapped somewhere in space-time and Aegiomon Dark Evolved into Aegiochusmon: Dark, while the Agent escapes by boarding Birdramon and travels back in time to stall Mercurymon off from reclaiming Central Town until Venusmon brings a cure in. This was successful and Venusmon removes the poison from Mercurymon with a Karpos Hulē fruit. The Agent then aids Mercurymon in his operation to reclaim Central Town, fixing the timeline.
After saving Mercurymon however, Digimon nearby slowly began to see the Agent as Aegiomon. Eventually, Vulcanusmon, Minervamon and Junomon: Hysteric Mode began to see him as Aegiomon as well. It was heavily implied that this is happening because his body was slowly disintegrating back into his base form.
After saving Junomon from her madness, the Olympos XII he saved were gathered in Rebellion Village, where the Giant Slayer was already possessed by Chronomon and was no longer under control of the humans. Simmons mentions Dr. Yuki and he tells her that she seemed to be acquainted with his adoptive father. Unfortunately, Simmons responds to him that Dr. Yuki was a fictional character from Agent Alpha and did not exist, something that caused him much shock. He was then sent to deal with the Giant Slayer through a gate created by Junomon, but was attacked and almost died before a Birdramon sends him off. He ends up in a strange space where he was told about his true identity. He initially despairs upon the revelation, but then approaches his other half, Aegiomon and fuses with him into Jupitermon. They manage to unite the Apostles of Iliad into a new guardian group known as the Olympos XII, and reenact the Shinjuku Inferno to save Inori. However, they did bring Apollomon and Lunamon to contain them, preventing the city from being destroyed by the clash.
It was heavily implied that Homeostasis prevented him from disintegrating unlike the other Aegiochusmon: Dark shadows through unknown means so he could continue his service. When he returns to the Threshold Theater in the Akashic Records, Yggdrasil tells him that the Host Computers had decided to give the Agent a chance to deal with unfinished business by giving him the ability to warp to both the past and present versions of the Digital and human worlds in time if he wishes to. Yggdrasil and Kunlun also issued a series of sidequests for him to recruit the other 13 Royal Knights and Susanoomon reespectively to help out in the final fight.
Yuki and Aegiomon merge back into Jupitermon again to land the finishing blow on Chronomon, freeing him from his misery by slaying him. At the end of the story, Aegiomon creates a new timeline where the Digital Gates never opened, effectively undoing most of the destruction and misery Chronomon inflicted, and sends Yuki back to the real world, where he encounters Inori and a now-alive Yuta.
