Implemented inversion core-only filtering.

* By default, PAV will only filter small variants intersecting inversions if they intersect the core of an inversion that was identified by flagging patterns of false variant calls that appear when alignments are pushed through an inversion without splitting into multiple alignment records.

Updated through BED merging (VCF needs some updates and testing).
