Pharaohmon was the ruler and creator of the ancient Digital World's civilization. Ancient Sphinxmon was one of his servants, and while the actual threat he poses is unknown, Mummymon recognizes him well enough to deem him an unfathomable threat that should never be unleashed into the modern world. In "Pyramid", Ancient Sphinxmon attempted to revive Pharaohmon and summon him into the human world using a pyramid constructed from humans transmuted into stone, but was stopped before the pyramid was complete.

Pharaohmon is a Virus-type, Ultimate-level Digimon of the Reckless personality. It evolves from Blue Meramon, Mummymon and Nanomon if their HP is 2460 or higher, Intelligence is 1360 or higher, Spirit is 1820 or higher, and the player's Agent Rank is 7 or higher. The stat requirements can be cut by 4.71x through certain Agent Skills. Its signature move is Necromist, which does 85 Dark magic damage to one foe, has a 60% chance to inflict Chaos and gains bonus damage against foes of the Holy gene. It is weak to Electricity and Light, and resists Ice and Dark.
Pharaohmon and Rapidmon Armor are two of the Digimon held captive in Guardian Palace's prison in "The Mad Oracle".
After being rescued, in the side mission "Final Battle Challenger", Pharaohmon and Rapidmon Armor begged Mercurymon not to retreat as they longed for a place to demonstrate their strength. Rather than listen to them, Mercurymon had Yuki Dan/Yuki Kanan do it instead, so they explained to them that they were warriors on a journey in search of strength that obtained said strength by living in harsh environments and rescuing Digimon from Titan attacks, who had become friends thanks to their shared bold colours and goal. However, their fights against the Titans also made them realize they still had room to grow so they wanted to join the efforts to retake Central Town, though as Mercurymon pointed out, they never did so. Pharaohmon explained that's because they drove off other Titans that were heading into the fray and ended up too injured to join the main fight. As such, they wanted to join the ranks for the next major battle. Mercurymon found himself moved by their passion but couldn't trust two unknowns on the greatest battle that awaited them. The Agent suggested they fight in the High-Rise Colosseum which all three Digimon agreed with, though Mercurymon pointed out he couldn't participate so the Agent would fight them instead, as well as have the last word on whether they could join or not. They then force Volcamon to let them into the Colosseum as the "Golden Intruders" round of the "Greatest Omega Carnival" side mission.
The Golden Intruders are the bosses of the side quest "Final Battle Challenger" and part of the "Greatest Omega Carnival" Side Mission. Any Pharaohmon encountered in the Colosseum can use Necromist and will use X-Revive if one of their allies fall. In this specific instance, Rapidmon can also use X-Revive if Pharaohmon falls. Their affinities are identical to their playable counterparts.
After the fight, the duo acknowledged the Agent's strength and asked them to rate their abilities. Regardless of the Agent's answer, they still want to join the next battle, that they could stand up after figthing the Agent proof enough of their strength. Pharaohmon then asks the Agent to convince Mercurymon and they both swear to come to the Agent's aid if needed and to train until their next battle.
Said next battle was in the Akashic Abyss in "The Final Battle over the Natural Order", where the duo quickly deleted a group of Chrysalimon copies to allow the Agent and Venusmon to continue forward as payback for saving them in the Guardian Palace. This event will happen even if the player has not cleared their quest yet.
Upon clearing the Akashic Abyss section of the Akashic Records and entering the first Threshold Theater possible, a new team known as "Kings of Pharaohmon" appeared and acted as the penultimate team that must be defeated before the final showdown against Marsmon. This team is consisted of King Etemon, Prince Mamemon and the titular Pharaohmon. Unlike most combatants, Pharaohmon has 3 actions per turn this time.
